I can't really speak for Genshiken's popularity in Japan, since I don't live there, but at best I can say it has a somewhat decent following. I mean, they are making a second season. As far as finding anime goes, you're going to want to learn how to use bittorrent, since that's how you're going to download everything. If anything, Gonzo making a series is reason enough not to watch it. I’m watching RxJ because I want to see what them wacky Japanese do to the story.

Also, I probably started watching Otokojuku before you started watching Otokojuku, as I spoke back and forth between the people subbing it, and they made it sound like gold. So naturally, I downloaded the first episode right as it was available.
